Universal Computation via Self - assembly of DNA : Some Theory
نویسندگان
چکیده
In this paper we examine the computational capabilities inherent in the hybridiza-tion of DNA molecules. First we consider theoretical models, and show that the self-assembly of oligonucleotides into linear duplex DNA can only generate sets of sequences equivalent to regular languages. If branched DNA is used for self-assembly of dendrimer structures, only sets of sequences equivalent to context-free languages can be achieved. In contrast, the self-assembly of double crossover molecules into two dimensional sheets or three dimensional solids is theoretically capable of universal computation. The proof relies on a very direct simulation of a universal class of cellular automata. In the second part of this paper, we present results from preliminary experiments which investigate the critical computational step in a two-dimensional self-assembly process.

متن کاملParallel Molecular Computations of pair-wise XOR using DNA “String Tile” Self- Assembly
DNA computing 1 potentially provides a degree of parallelism far beyond that of conventional silicon-based computers. A number of researchers 2 have experimentally demonstrated DNA computing in solving instances of the satisfiability problems. Self-assembly of DNA nanostructures is theoretically an efficient method of executing parallel computation where information is encoded in DNA tiles and ...
متن کاملUniversal Computation and Optimal Construction in the Chemical Reaction Network-Controlled Tile Assembly Model
Tile-based self-assembly and chemical reaction networks provide two well-studied models of scalable DNA-based computation. Although tile self-assembly provides a powerful framework for describing Turing-universal self-assembling systems, assembly logic in tile selfassembly is localized, so that only the nearby environment can affect the process of self-assembly. We introduce a new model of tile...
متن کاملUniversality in algorithmic self-assembly
Tile-based self-assembly is a model of “algorithmic crystal growth” in which square “tiles” represent molecules that bind to each other via specific and variable-strength bonds on their four sides, driven by random mixing in solution but constrained by the local binding rules of the tile bonds. In the late 1990s, Erik Winfree introduced a discrete mathematical model of DNA tile assembly called ...
متن کاملStochastic Analysis of Reversible Self-Assembly
The theoretical basis of computational self-assembly dates back to the idea of Wang tiling models in the early 1960s. More recently, it has been recognized that self-assembly is a promising route to nano-scale computation and there have been many experimental demonstrations of self-assembling DNA tiles performing computation. Winfree proposed abstract irreversible (only tile accretion is allowe...
